If I have two quickbooks companies under the same login with their own bank accounts will the connected bank accounts download transactions to the right company?

Having the same credentials doesn't affect where the transactions will be downloaded. They will be downloaded to the company the bank account is linked to. 

Once they're downloaded, you can categorize and match online bank transactions.
