You can run a report for that bank account to identify exactly what transactions were changed, deleted, or edited. The Reconciliation Discrepancy report will show any changes made since your last successful reconciliation.

Here's how:

  1. Go to the Reports menu and choose Banking.
  2. Select Reconciliation Discrepancy, and then choose the bank account in question.
  3. Click OK to run the report.
  4. Review the report to find the problematic transaction.

Once identified, you can re-enter the transaction as it originally appeared if it was accidentally deleted. If the status was changed, you can checkmark it in the account register so that it's marked as reconciled again.
