Based on what you've described, it's important to note that QuickBooks downloads the latest available transactions every night around 10 PM PT. This may be the reason why you're seeing the different balances. I also recommend manually updating the bank feed by clicking Banking on the left navigation menu, then click "Update". This should bring in any missing transactions. Here are some of the other reasons why you're seeing a difference:
Edited/deleted transactions
Duplicate transactons
Outstanding transactions
