QuickBooks Payroll Tax Compliance works in all 50 states of the United states, except for U.S. territories such as Puerto Rico. I'm providing you with a chart that list the tax compliance links to all 50 states.

Are you considering adding Puerto Rico anytime soon and does the desktop version work? I am fully online and loving it. This will send me back to the old ways. No where during the process to add the service is this said.

Our Payroll Compliance Team and developers might be considering adding Puerto Rico to the list of supported states and territories. But for now, the payroll service only supports the 50 states and District of Columbia.  The same can be said for the Desktop version. 

Consider using the options provided by jecalderon above. Alternatively, you can check our App Store and look for an app that lets you process payroll for Puerto Rico in QuickBooks: https://quickbooks.intuit.com/app/apps/home

If you don't want to use a third-party app, then another option is to record the paychecks manually using journal entries.

I would also suggest sending feedback to our developers about adding Puerto Rico to the list of supported states. In QuickBooks, click the Gear icon then select Feedback.
