Customer paid online and I got charged a 21 dollar fee for doing so and it wasn’t a instant deposit

Yes, you can do this by turning off alternative payment methods and activating the automated convenience fee system in QuickBooks. This method charges a flat $25 processing fee directly to your customer for ACH bank transfers on invoices between $125 and $100,000, ensuring you keep 100% of your invoice amount.

Here's how to set it up:

Go to the Gear icon, then select Account and Settings.
Choose the Sales tab on the left menu.
Locate the Invoice payments section and click the pencil icon.
Check the Your customer pays the fee box.
Uncheck all other payment methods (Credit Cards, PayPal, ACH).
Click Save, then Done.

Once done, you can create and send the invoice. Before you click review and send, double-check your invoice settings to confirm all standard payment options are turned off. If you leave any regular payment options active, the program will charge the convenience fee to your business instead of the customer.
