You can set up a deposit or retainer which is treated as a liability and holds the deposit. When you invoice the customer and receive payment against it, you'll turn that liability into income. 

 

First, you can create a liability account. 

 

  1. Go to the Accounting menu and select Chart of Accounts. Then, click New.
  2. From the Account Type ▼ drop-down menu, select Current Liabilities.
  3. In the Detail Type drop-down menu,  Trust Accounts - Liabilities.
  4. Enter a name for the account to easily identify it and then select Save and close.

Then, create a non-inventory or service item for the deposit. After that, create credits or deposits that will be linked to the invoice you created. That way, the invoice will show as paid. You can follow the details steps here: Record a retainer or deposit.
