QuickBooks Online automatically downloads your Square transactions. The system imports them as invoices and payments. All you have you have to do is a review and ensure it matches your records.
You'll have to check if your Square transactions are not being added directly to your register from the bank feed or not matched to the Square invoice payments.
Let's check the default bank account set up for your square transactions and you can update it too making sure it is the correct bank account.
Click on the Apps tab, and select My Apps.
Look for Sync Sqaure with QuickBooks Online.
Click on the Basic settings, select and update the Default bank account where Square deposits your money.
