You'll need to record the payment to mark an invoice as paid in QuickBooks Online. Here's how:

 

  1. Click + New (or + Create) and select Receive payment.
  2. From the Customer dropdown, choose the customer's name.
  3. Check the box next to the invoice you want to mark as paid.
  4. Fill in the necessary details.
  5. Click Save and close.

 

You can also do this by opening the invoice and clicking Receive payment in the top-right corner.

 

If you use QuickBooks Payments to accept credit cards or bank transfers online, QuickBooks will automatically mark the invoice as paid the moment your customer pays through the online invoice link.
