It is possible these employees are classified as closely held employees. This can be the reason why they're not showing up when you try to lodge the pay run. You can update this in the Employee Details. Here's how:
Click Employees.
Select the employee.
Go to Pay Run Defaults.
Scroll down and look for Single Touch Payroll.
Untick the Closely held employee box.
Click Save.
Let us know if these employees are not closely held, and we will do some further troubleshooting.
