Is there a way to generate a report to show all invoices for all customers that have a partial payment on them, with the original amount and the amount paid on that report?

No, not within QuickBooks, where you can filter a report for paid/unpaid, but not for partially paid.

Is there an export that I can do that will show all unpaid invoices, but I will be able to export the colomuns of original amount and the amount still open?

Yes, you can add the Open Balance column to a transaction detail report.
