I am preparing my first VAT return via MTD. The VAT detail report is missing direct debits from the beginning of each month so VAT liability is not showing?

Could you please go into those transactions and confirm you have a VAT code applied against them? Could you also check the date of the transactions and confirm they fall within the VAT period?
