My clients 1% discount for FRS VAT ends in the middle of the VAT quarter, so i have 2 VAT %'s to apply. How do i split this in QuickBooks?

There is no way of being able to split a vat quarter % in Quickbooks, you would need to speak to HMRC and ask them what they would like you to do as you can not record two different FRS % in one quarter.
