Why when I have submiited the VAT return is there no option to save the VAT return and associated files i.e. VAT details as PDF files when I click on Record payment.

As you have discovered there is no option to Export the VAT return in a PDF format once it has been filed, you are  able to Print or save the file. As an alternative you can also click on the print icon and in the print preview you can change the destination to save as pdf.
