When a reconciled transaction is deleted, QuickBooks can't restore it automatically, so the fix is to look up its details in the Audit log, recreate it with the original date, and then set its status back to reconciled in the register. Doing both steps is what keeps the account reconciling correctly, since recreating alone leaves it looking unreconciled.
Step 1: Find the deleted transaction's details in the Audit log
- Go to Settings (gear icon), then select Audit log.
- Select Filter, then narrow by the user, the date range when it was deleted, and the Events option for deleted/voided transactions.
- Select Apply, find the transaction, and select View in the History column to see everything you need to recreate it.

Step 2: Recreate the transaction
Re-enter it using the details from the audit history, and be sure to use the original date so it lands in the right reconciliation period.
Step 3: Mark it reconciled again in the register
Recreated transactions come back as unreconciled, which is why they reappear on your reconcile list until you do this.
- Go to Settings (gear icon), then Chart of accounts.
- Find the account, then select View register.
- Select the recreated transaction to expand it.
- In the checkmark column, select the box until it shows R (reconciled).
- Select Save.
Note: bank and other balance-sheet accounts have a register (View register), while income and expense accounts show Run report instead.
If the deleted item was a deposit tied to a customer payment
A deposit that recorded a customer's payment is a bit different from a simple expense, because the payment and the deposit are linked. If recreating the deposit alone doesn't clear it and it keeps appearing on your reconciliation discrepancy report, recreate the customer payment first, then the deposit that grouped it, so the link is rebuilt before you re-mark it as reconciled. If it still won't clear, that's a good point to have your accountant or QuickBooks support look at it with you.
If your beginning balance is now off
Deleting and re-marking reconciled transactions can change the ending balance of a prior reconciliation, which throws off the next beginning balance. When you start your next reconciliation and see the alert, select the "We can help you fix it" link to open the discrepancy report and work through each flagged change until the total discrepancy is $0.00.
