You can change the status of the customer to inactive to remove them from lists and menus. Please take note that even if a customer is inactive, all their transactions will still be available on reports.
Aside from that, if you delete a parent customer, you also delete their sub-customers. But, if the customer has a project attached, it can't be made inactive. To make the customer inactive, delete any projects attached to the customer.

Go to the Customers and leads menu and leads menu and proceed to the Customers tab.
Look for the name of the customer that you want to remove and click on it.
Click the drop-down list beside Edit.
Select Make inactive and choose Yes, make inactive to confirm.
