We have an employee who has passed away. How do I process their final payroll etc please? Do I pay then mark as a leaver or vice versa? Do I issue a P45? Thank you

You would mark them as a leaver first, then run the payroll - this will generate a P45 automatically after you run their last payroll. You will need to check with HMRC to see if you need to issue this to them.
