What happens when I click "mark as paid" in the payroll tax centre? I have an old past due source deduction that needs to be deleted.

We're pleased to see you reaching out to Community.  Welcome!  With QuickBooks Online Payroll, you definitely want to ensure your source deductions are in good standing.  I'd be happy to advise you on this.

In the Payroll Tax center, there are times when you may come across situations such as the one you've described here.  To correct an old, past due source deduction that's been paid outside of QuickBooks, but is showing as overdue, will clear from your books when marked as paid.  Keep in mind, it's only marking it as paid so you can balance your account when reconciling. QuickBooks doesn't send payment to Revenue Canada.  Here's an article for making Payroll Tax payments for future reference.
