A note on naming: Intuit QuickBooks Workforce is the payroll service formerly called QuickBooks Online Payroll. Also, QuickBooks Desktop Payroll works differently and isn't covered here.


How long should a state payroll tax payment take before I escalate?

Your bank statement tells you when the money left, not whether the agency has been paid. The withdrawal and the remittance are two separate events. So the useful question isn't how long ago the debit cleared; it's whether the agency's deposit due date has passed with nothing recorded at the agency.

 

Use these as guardrails:

 

  • The deposit due date has passed and Payment history shows nothing for that period.
  • The matching form has read Transmitted or In Agency for more than a few weeks past the due date.
  • The unpaid period is from a prior quarter or a prior tax year.
  • The agency has assessed any penalty or interest.

 

That last one is the one to act on today: on QuickBooks Workforce Elite, full penalty and interest reimbursement requires sending your notice within 15 days from the date printed on it.

Where does my state payroll tax money go between the withdrawal and the payment?

Your state tax money moves in two separate steps, and your books record them separately. QuickBooks documents the accounting directly:

 

"When we make a tax withdrawal from your bank account, your bank asset account decreases and the tax holding asset account increases. There's no impact on your tax liability accounts at this time. Later, when we pay the tax agency, the tax holding asset account decreases and the tax liability account decreases."

 

This is why your books and the state's records can disagree without anyone making a mistake. It's also why a stuck payment is invisible on your bank statement. The debit cleared, so nothing looks wrong until the agency letter arrives.

Why does my state agency show no payment when QuickBooks already took the funds?

Five causes are worth checking, and four of them require action.

Check every cause, not just the first one you find

The five causes above are separate conditions with separate fixes, so finding one doesn't rule out the others. State tax setup is also per-state: each state you pay in has its own account number and its own setup status, so one state can be current while another isn't.

How do I check the status of my state tax payment in Intuit QuickBooks Workforce?

Payments and filings live in two different places, which is a large part of why this problem hides so well.

 

To review payments:

 

  1. Go to All apps, then Payroll, then Payroll taxes.
  2. Select Payments.
  3. Select Payment history to review payments already made.

 

To check filing status:

 

  1. Go to Taxes, then Payroll Tax.
  2. Select Filings.
  3. Select Filter and choose the form or report you want to see. Or scroll down to the filings under Done. You'll see the status next to the tax name.
  4. If you don't see your filing on this screen, select Archived forms and filings.

 

QuickBooks also emails tax payment status: "We'll send an email notification to the Primary Admin listed in QuickBooks Online that shows the status of your tax payments." If you can't find it, confirm who the Primary Admin is and check the junk folder. If that inbox is no longer monitored, a hold can sit unnoticed.

What each filing status means

These statuses describe forms, not payments. A form can read Accepted while the matching payment is still outstanding, so don't use filing status alone to conclude the agency has been paid, check Payment history too.

The receiving agency has received and rejected the form. Review the rejection letter emailed to you for the specific reason.

 

What does it mean when my payroll tax payments are on hold?

A non-sufficient funds (NSF) hold is a hold on your payroll service resulting from a failed payroll transaction. It works by pausing tax remittances until the failed debit is repaid, which is how your state tax money can be gone from your books and still not be with the state.

 

QuickBooks can't pay tax agencies in full on your behalf until the withdrawal is successful, so your tax payments are placed on hold. If funds were already withdrawn for the current tax period, we'll attempt to make partial payment toward what you owe. If that isn't possible, we'll let you know before the taxes are due and the previously withdrawn funds will be refunded.

How to clear an NSF hold

  1. Find the notification email sent to the Primary Admin, Principal Officer, or accountant on the account. Example subject lines include "Important: Tax Payment Unsuccessful. Urgent Issue with the Payroll account for [Business Name]" and "Failed payroll tax withdrawal for [Business Name]."
  2. Locate the return code in that email: For example, R01 or R09.
  3. If the code is R01 or R09, Intuit will attempt an automatic redebit on the day the notice is received, and the account stays on hold for 5 banking days. If the redebit is successful, you don't need to do anything more.
  4. For all other return codes, or if the redebit fails, the Principal Officer or Primary Principal visits the bank to request a wire transfer using the instructions in the email. Western Union and other money transfer types aren't accepted.
  5. If the Principal Officer or Primary Principal isn't available, or a wire isn't an option, contact us for a Versapay payment link. We don't accept cash, checks, or other types of money transfer.
  6. Once payment is received, the NSF hold is removed within 1 banking day and payroll services are restored.

 

Sometimes you may need to talk to your bank and ask whether you can add Automated Clearing House (ACH) debits from Intuit. ACH is the bank network used for electronic debits and credits between accounts. Our tax payment origin ID is 1722616679, and after you've given it to your bank, contact us. Two deadlines worth knowing: an unpaid balance means the account is cancelled and sent to collections within 28 days of the initial NSF, and an account under review must respond within two weeks of the email date or the payroll service is canceled.

What should I do if my state tax payment was rejected by the agency?

Fix the mismatch that caused the rejection, then resend. QuickBooks lists four causes of e-file and e-pay rejections.

 

  • Duplicate tax filing. The IRS or state agency received two tax forms with your info for the same period. Typically when more than one payroll provider was active in the same quarter. Contact the agency to determine whether they accepted one form or rejected both, then contact us to see whether we can fix your forms.
  • Account number is invalid or incorrect. Your Federal Employer Identification Number (EIN) or state account numbers don't match agency records. Contact the IRS or state agency for the correct number, then contact us to update it in QuickBooks. If your tax payment was rejected, contact the agency to transfer the payment to the correct account number.
  • The form was sent too early. Some agencies don't accept early filings or payments before the filing period ends. Resend closer to the due date.
  • Tax deposit or filing schedule is incorrect. The agency changed your schedule and the payment or form went at the wrong time. Contact the agency for the correct schedule and to determine whether additional payments are needed, update it in QuickBooks, then send the correct form or payment.

How do I escalate held state tax funds to QuickBooks support?

Some of this you can clear yourself. A failed debit with an R01 or R09 return code retries automatically, and for other codes the wire transfer follows the instructions already in your email, neither needs a phone call.

 

Call us when you can't find that email, when you need a Versapay link instead of a wire, when a state account number has to be corrected on our side, or when your account is under review. Have this ready:

 

  1. The tax period and amount, stated the way the agency states it.
  2. The bank statement line showing the original debit, with the date.
  3. The payment and filing status from Payroll taxes > Payments > Payment history and Taxes > Payroll Tax > Filings.
  4. Any notification emails about a failed withdrawal, an urgent account issue, or a rejection, including the return code.
  5. The agency notice, if one has arrived, with the penalty and interest amounts to date.

 

Ask for a case number, and ask which of the five causes above applies to your account. If your account is under review rather than under an NSF hold, upload the requested documents at Settings ⚙ > Resolution Center. Once the documents are received, the review is typically completed within two business days.

What do I do if the state already sent me a penalty notice?

Send it in right away. QuickBooks handles state withholding tax and state unemployment insurance notices, among others; sales tax, corporate income tax, and franchise tax notices go to your accountant instead.

 

  1. Handwrite your Federal Employer Identification Number (EIN) on the first page of your tax notice. An EIN is the federal tax ID assigned to your business. If you have more than one notice of discrepancy, send each one separately.
  2. Go to Settings ⚙, then select Resolution center. Select Payroll, then select Upload Tax Notice. You can also email the notice to taxnoticeresolution@intuit.com as an attachment.
  3. Track it at Settings ⚙ > Resolution center > Payroll, find your tax notice, and select View details.

 

The Tax Notice team sends an acknowledgement email within 3–5 business days. Agencies themselves take 6 to 8 weeks on average to process letters and close an issue. You may still have to respond to the agency yourself in some cases, including when the notice covers a return or payment we didn't prepare, or when we've validated that the balance is due.

Frequently asked questions

QuickBooks withdrew the money months ago and the state still shows nothing. Is it lost?

 

No. A withdrawal that's past its due date with nothing recorded at the agency has a cause behind it. A failed debit, a rejection, a setup gap, or an account review, and most of those need action from you or from support. Call with your tax period, amount, and payment and filing status, and ask for a case number.

 

Can I just pay the state myself while the payment is held?

 

Talk to us first. If the withdrawal failed, the payment you owe goes to Intuit by wire transfer or Versapay to clear the hold and that money goes to us, not to the agency. QuickBooks may still remit the original funds once the hold clears, so paying the agency separately on top of that can create a duplicate to untangle. The exception is a state you haven't finished registering in: there, you pay the taxes and file the forms manually until you add the account numbers.

 

Will QuickBooks refund the money if the payment never goes through?

 

Yes, in the failed-withdrawal case. If funds were already withdrawn for the current tax period and a partial payment isn't possible, we'll let you know before the taxes are due and the previously withdrawn funds will be refunded. For an older period, or a cause other than a failed withdrawal, ask support what applies to your case.

Do taxes get paid on payrolls I run by paper check during a hold?

 

Not while the hold lasts. QuickBooks won't pay payroll taxes for payrolls run with paper checks while the company is on NSF hold, those taxes stay on hold until the NSF hold is resolved.
