When i input a new invoice and click save quickbooks is assigning old payments form the same client sometimes from up to a year or more ago and saying this invoice ispaid

This happens if the option to automatically apply credits to open invoices in your settings is turned on. I'll provide the steps on how you can turn that off.

1. Click on the Gear icon and choose Accounts and Settings.
2. Click the Advanced bar and click on the Automation section.
3. Turn off the Automatically apply credits feature.
4. Click Save and click Done.
