Hello, My reports show HMRC liabilities are still over £4k even though I have been making pyments to HMRC when required. How to decrease HMRC liabilities?

Thanks for your post and welcome to the Community. 

The payment to HMRC should be recorded by going to Taxes > Select 'Make payment' against the filing and entering the bank account and amount paid on the pop-up. Saving this will then reduce the VAT control liability account in the background.

Can you check to see you have the payments correctly recorded there?
