Probably, create a check to represent the payment, even if it's an EFT, as if often required.

It's great to see a new face here in the Community! 

 

With paying/creating quarterly estimated taxes, you'll need to use the QuickBooks Self-Employed account version. Are you using that version or QuickBooks Online? 

 

Also, could you verify if you're a sole proprietor/self-employed, or if your company has employees? 

 

This will help us determine how you need to create/pay these taxes. I'll be waiting for your response!

No, you don't. In fact, you don't have to use QuickBooks at all. A quarterly tax payment is just a payment like any other, which can be recorded as a check in QuickBooks after it is made.
