With paying/creating quarterly estimated taxes, you'll need to use the QuickBooks Self-Employed account version. Are you using that version or QuickBooks Online?
Also, could you verify if you're a sole proprietor/self-employed, or if your company has employees?

No, you don't. In fact, you don't have to use QuickBooks at all. A quarterly tax payment is just a payment like any other, which can be recorded as a check in QuickBooks after it is made.
