Organizing your payment method list is essential for maintaining accurate sales records. I'm here to make this task as easy as possible for you.
The option to delete your payment methods is currently unavailable in QuickBooks Online (QBO). However, you can select the Make inactive option to hide them from the list.
Here's how:
In your company, head to the Gear icon in the upper right and choose All lists.
Tap the Payment Methods link to view more details.
From the list, choose the payment type you wish to remove.
Under the Action column, click the Run report link and select Make inactive.
Tap the Yes button to confirm the action.
After following these steps, the payment method should be removed from the list of options available for future use on invoices and deposits.
On the other hand, you can’t delete your customer’s credit card information. Instead, replace it with a non-transacting card number or merge it with a customer account that doesn't include any credit card details. Here's a link that goes over the process in detail: Delete your customer’s credit card number.
I have a few resources that can assist you in the future. The following links provide solutions on how to track credit card payments and manage credit cards on file:

I know the link is about not being able to delete a credit card on file for a customer but is that the same for checks that were entered with the routing and bank account information?
Please let me know if you have more questions or other concerns with your QuickBooks Online account. I'll be right here to help you out. Have a great day!
I have tried to inactive a payment method that was created by accident and used to process a credit card payment. So, it will not allow me to inactivate. How can I remove "credit car" so that its not used going forward? I only want "credit card" and not the one a colleague accidentally created. Thank you!
Since the incorrectly created payment method was already used to process a transaction, the system won't allow it to be inactivated. QuickBooks protects the integrity of historical records by locking any payment method tied to a past transaction.
However, if that transaction was meant to be recorded under your correct "credit card," you can open it and update the payment method accordingly. Once the "credit car" is no longer linked to any transaction, you can then mark it as inactive.
Please note that payment methods in QuickBooks Online can only be marked as inactive, not permanently deleted. Doing so will hide "credit car" from your dropdown menus so it won't be used going forward.
