Hi Can a VAT return be run a second time, i.e. after a first run when more invoices have been entered?

If you have submitted the VAT return to HMRC you are unable to submit it again. If you need to account for transaction that haven't been added to the submission you can create them with the correct/original dates and they will appear as exceptions in the open return, meaning that you account for them in the open period.
