You can manually record the PayPal fees in QuickBooks. Here's how:

  1. Navigate to the Transactions menu. 
  2. Click Add transaction at the top right.
  3. Input the necessary details.
  4. You can use Transaction/processing fees as a category. I also recommend consulting with your accountant to ensure that your account is accurate for this transaction.
  5. Hit Save.
