I have just paid an employee who left at the end of October some back pay, i then marked them as a leaver. How do i now produce a P45 or does this happen automatically?

When you have ran the last payroll that includes that leaver.The system will then produce a P45 which you can then access.

We can advise where in the system that is however we have 3 payrolls currently so it is in a different place for each.

Are you using the Paysuite,Standard or Advanced Payroll?
