Go to the Transactions menu.
Select the box(s) beside the transaction(s) you want to exclude.
Click the Exclude icon.
Select the Apply button.

After that, I'd recommend performing some troubleshooting steps to permanently fix the issue. There are times that the browser is full of frequently accessed pages, thus causing some unusual responses to the system.
Once signed in, go ahead and visit the Transactions menu. If there are no other multiple downloads, return to your default browser and clear its cache. This will refresh the system and remove older data that causes viewing and performances issue. However, if this matter continues, I'd recommend using other supported browsers.
After excluding all the downloaded duplicates, you'll have to categorise the rest of your transactions. This way, you can organise and separate your personal and business income and expenses. You can refer to this article for the detailed steps: Categorise transactions in QuickBooks Self-Employed.
Let me know if you have other concerns about downloading online bank transactions and managing them in QBSE. I'm just around to help. Take care always.
