I have had to file my vat return manually for the last two quarters and I can not find how to mark it as filed so i can move on to the next period.?

If you navigate to the taxes section select prepare return, hopefully the period showing is the one you want to file and the figures are what you have filed at HMRC. If they are select prepare return and in the bottom right hand corner select the drop down menu to the right of submit to HMRC and then select mark as filed.
