I submitted the vat return out from quickbooks. If I go on -vat it continues to show the return as open and it looks like it is not counting the Vat for the new period

Currently, HMRC is down at the moment that is why you are unable to send the return off to them, we suggest waiting a few hours and try again to send it this afternoon.
